My Scrambler has started to kick out of gear a lot. It is almost as if it is not being put all the way into gear and then it will kick out and grind. The local shop wants a small fortune to look at it. Is this something that I could fix myself? I have checked the linkages and everything seems fine. I currently have it pulled apart and everything in the transmissions seems ok too. Is there something in particular I should be looking for to see if a gear is worn? They all look to be in pretty good shape.

Have you put oversized tires on your scrambler? I live in an area where dealers can't afford to keep most parts in stock. The Polaris dealer has an extensive supply of drive train parts because they can't withstand the torque from the motor when it meets up with oversized tires.  Sorry to sound like a Polaris basher, but I snapped a driveshaft on a friend's 500 scrambler by trying to drive through 8" of snow with aggressive aftermarket tires.  When he bought the new one that is where I got the above explanation about drivetrain problems.  If you have bigger tires, try putting the stock ones back on.  Buy something with a beefier drivetrain if you want to put on monster or aggressive tires.  Goodluck!
